The amount of performance you lose is negligible compared to the amount of performance you lose in 5 years when the laptop's processor is out of date and there's barely enough ram to run a semi-heavy task.

An SOC is a bad idea for laptops in my opinion, it just makes it harder to repair and less modular. I understand that it helps to compact the device, but it should only be used in phones if at all.
Yes, Linux is not perfect, but it has a much stronger community than windows which helps, and it's improving and growing every day. You won't face any corporate bullshit(unless you use Ubuntu), but you might have issues with hardware support, etc. There is no perfect operating system unfortunately.

No worries, my card has 4 on one side and 3 on the other, so I don't believe that will be an issue. I thought that you were more concerned about the slight difference in the pin's location from top to bottom of the slot diagram.
